If it is indeed a simulation, it could basically be a video game (or perhaps series of games with time-between-them last-thursdayed into our memories) and what video game that has a story has no conflict

If we are in one why build one "in-universe", sure you can make your Sims play The Sims but most people don't make them spend all their free time that way

And also pollution doesn't mean pollution to the level we're doing it even if it were in the same form

If it's truly that direct a parallel between us and the bacteria, part of why god (if you're saying it's a separate entity and not following OP's logic which would also mean we were somehow the bacteria too) wouldn't intervene/would look like they wouldn't care is because they couldn't communicate with us in a way we'd understand and any physical intervention could just wipe all of us out not just the aggressors
